The thermal regime, encompassing the daily and seasonal patterns of temperature, dictates the rate of biochemical reactions within the plant, thereby governing the pace and efficiency of physiological processes crucial for growth and development.
This chapter, „Thermal Regime: Crop Growth and Development,“ will delve into the intricate relationship between temperature and the various phenological stages of crop plants. It will be explored how different cardinal temperatures – the minimum, optimum, and maximum thresholds – dictate the boundaries within which growth can occur and the rates at which developmental milestones are achieved. Climate normals for crops and livestock refer to the long-term average weather conditions, such as temperature, precipitation, and humidity that are suitable for specific crops and livestock in a particular region. These normals help farmers and agricultural planners understand the typical climate conditions that support optimal growth, productivity, and health of crops and livestock. By knowing the climate normals, farmers can make informed decisions about:

• Livestock management and breeding
• Irrigation and water management

15.1. Crop Weather Calendars
A Crop Weather Calendar (CWC) is a valuable agrometeorological tool used to align the crop growth stages with prevailing weather conditions to optimize agricultural practices. It helps farmers, extension workers, and planners make informed decisions by integrating weather information with the crop‘s physiological needs (Fig. 15.1).

1. Introduction
Aquaculture is rapidly emerging as one of the most important sectors in global food production, supplying an increasing share of the world’s demand for high-quality protein. As global populations rise and overfishing depletes wild fish stocks, aquaculture has become essential in addressing the global food security challenge. The expansion of aquaculture, however, presents a new set of challenges, particularly in the formulation and delivery of efficient and sustainable aquafeeds. Fish and crustaceans, like all living organisms, require precise nutrition for optimal growth, immune function, and reproduction. In commercial aquaculture, ensuring that farmed species receive the right balance of nutrients through formulated feeds is crucial to achieving high productivity and minimizing environmental impact.
`Traditional aquafeeds are designed to meet the nutritional needs of farmed species; however, they face several obstacles when it comes to efficient nutrient delivery. The aquatic environment poses unique challenges for feed stability and nutrient bioavailability, including:
• Water Stability: Aquatic feeds must resist rapid breakdown when exposed to water, ensuring that nutrients remain intact until they are ingested by fish or crustaceans.
• Nutrient Leaching: In water, nutrients can leach out of feeds before they are consumed, reducing their availability and increasing waste.
• Complex Dietary Requirements: Aquatic species have diverse and often complex dietary needs, which must be met through balanced and targeted feed formulations.

1. Introduction
Aquaculture, the farming of aquatic organisms such as fish, shellfish, and aquatic plants, has become one of the fastest-growing food production sectors globally. This growth has been driven by the increasing demand for high-quality protein to feed a growing global population, coupled with the depletion of wild fish stocks due to overfishing. As the aquaculture industry expands, so too does the need for sustainable practices that balance productivity with environmental and animal welfare considerations. One of the critical challenges faced by modern aquaculture is the need to maintain fish health and growth performance while minimizing the industry’s ecological footprint. Traditionally, synthetic additives such as antibiotics, chemical growth promoters, and other artificial substances have been used to improve fish health, enhance growth rates, and prevent disease outbreaks. However, the excessive use of these chemicals has led to several issues, including antibiotic resistance, chemical residues in fish products, and environmental pollution. These concerns have spurred a shift toward more sustainable, eco-friendly alternatives in aquaculture production systems.
In this context, phytogenics—natural, plant-based additives—have garnered increasing interest as a promising solution. Phytogenics are bioactive compounds extracted from various plant sources, including herbs, spices, and essential oils, that possess multiple beneficial properties. These compounds have been used in traditional medicine and animal husbandry for centuries due to their antimicrobial, antioxidant, anti-inflammatory, and immunomodulatory effects. By leveraging the natural bioactive compounds in plants, phytogenics offer a range of advantages for aquaculture, including enhanced growth performance, improved feed efficiency, strengthened immune responses, and reduced disease susceptibility. The need for sustainable and natural alternatives to synthetic additives is becoming more urgent as the global consumer base becomes more health-conscious and environmentally aware. Consumers today increasingly demand seafood products that are free from chemical additives

The uronic acid pathway is a minor and alternative pathway for glucose oxidation and for the production of uronic acid sugar. Uronic acids of sugars are formed when the terminal carbon’s (C6) hydroxyl group (CH2OH) of sugar gets oxidized to a carboxylic acid. Uronic acid names depend on the name of the parent sugars. Uronic acid of glucose is glucuronic acid, hexose uronic acids are hexuronic acids, and pentose uronic acids are named penturonic acids. The uronic acid pathway is located in the cytosol of the liver and adipose tissue.
The glucuronic acid should not be confused with gluconic acid (aldonic acid) and glucaric acid (aldaric acid or dicarboxylic acid). Gluconic acid (aldonic acid or “onic” acid) is obtained from D-glucose by oxidizing its aldehyde group at C1 to a carboxyl group. Glucaric acid (aldaric or dicarboxylic acid) is formed upon oxidation of both the terminal hydroxyl groups (C1 and C6) and the aldehyde. They have two carboxylic acid groups. This pathway yields pentoses & ascorbic acid or vitamin C (not in primates & guinea pigs) from glucose.

Plants, with the help of photosynthesis, convert simple molecules (like carbon dioxide and water) into more complex molecules (anabolism) through various chemical reactions. Animals synthesize more complex molecules (anabolism) from monomer units through multiple chemical reactions. Anabolism refers to a biosynthesis process involving the sequences of biochemical reactions by which complex molecules are formed in living cells from available monomer units. Anabolic processes include the biosynthesis of complex biomolecules like carbohydrates, proteins, and lipids. The anabolic processes require energy from high-energy bond compounds like ATP.
The anabolic processes related to the biosynthesis of carbohydrates include
(1) Gluconeogenesis and
(2) Glycogenesis
11.1 Gluconeogenesis
Gluconeogenesis is the synthesis of new glucose molecules from noncarbohydrate molecules. The non-carbohydrate molecules that are used for gluconeogenesis are derived from glycolysis, lipolysis, and proteolysis. Examples are pyruvate, lactate, glycerol, and glucogenic amino acids. The liver and kidneys are the preferred organs for the gluconeogenesis process. It also occurs to some extent in the brain. Blood glucose levels are maintained at physiological concentrations through the process of gluconeogenesis in humans and ruminants. The blood glucose drops below normal levels during various conditions like fasting, starvation, pregnancy, lactation, fever, and low carbohydrate diets.

Glycogenesis helps to maintain blood glucose, as it is a primary source of energy for every cell. An inadequate supply of glucose to the body may lead to the failure of the vital organs. Glucose, when in excess, is synthesized into glycogen and stored (glycogenesis), mainly in the liver and muscles (including the uterus). It is also found in other tissues, such as the kidney, brain, heart, and adipose tissues. The stored liver glycogen is broken down (glycogenolysis) into blood glucose when needed. Still, the glycogen stored in muscle is broken down to glucose 1-phosphate and converted to blood glucose later. Either the synthesis or breakdown pathway is primarily active at a time in tissues. Glycogen synthesis and its breakdown are not reversible processes.
The percentage of glycogen stored in skeletal muscles is less ( 1% to 2%) than in the liver (10%). Still, the total quantity of glycogen is greater in muscles due to their greater mass than an animal’s total liver mass. Muscle mass, on average, ranges from 40 to 45 % of body weight for the most mature mammals.
Glycogen synthesis (glycogenesis) is an anabolic process forming a branched homopolysaccharide made of several chains of alpha D-glucose units linked by α-1,4 glycosidic bonds in a linear chain and nearly every ten glucose residues; the chain branches off via α-1,6 glycosidic linkages. The α-glycosidic bonds give rise to a helical polymer structure. The number of glucose units in a single glycogen molecule varies (1,700 to -600,000 units). The glycogen granules are formed on the glycogenin protein in the center, so it acts as a primer, and their number determines the total number of glycogen particles.

Glycogen breakdown is known as glycogenolysis. This breakdown occurs in the cytoplasm of cells of the organs, wherein glycogen is stored. The end product of glycolysis is glucose in the liver, which is glucose-1-phosphate in skeletal muscles.
Glycogen is a polysaccharide synthesized from glucose monomers. Glycogen is stored in the cell instead of glucose because glucose requires more water, whereas glycogen can be stored with much less water. Most of the stored glycogen is in the liver (5% of body weight) and muscle (1 to 2 % of body weight). Muscle and liver glycogen undergo glycolysis for different purposes. Muscle glycogen provides energy for muscular activity, whereas liver glycogen helps to maintain the blood glucose level.
Glycogen contains many glucose residues (up to 120,000) linked by alpha 1-4 glycosidic bonds, forming a straight chain. Glycogen has branches at alpha 1-6 glycosidic bonds at every ten glucose residues. At the reducing end, the carbon one of glucose is free, whereas it is not accessible in the case of non-reducing ends.

I. INTRODUCTION
Horticultural crops include fruits, vegetables, flowers, plantation crops, spices, and medicinal and aromatic plants have emerged as a major economic activity in India. It contributes 30% GDP from 11.73 % of its arable land area. Horticulture crops cover over 23.4 million hectares of area, which is approximately 12.7% of the total gross cropped area of the country and contributes 18-20% of the gross value of India’s agricultural output (NHB, 2013). India is the world’s second largest fruit and vegetable producing country accounting for 77.7 million metric tonnes of fruit and 159.5m M tonnes of vegetables (NHB, 2013). Besides, about 5.66 million tonnes of loose flowers, spices, mushroom and aromatic plants are also produced. The country produces 41% of world mangoes, 23% banana, 24% cashew nut, 36% green peas, 10% onion and 30% cauliflower and accounts for 12% of world fruit and 13.25% of vegetable production (NHB, 2013). Owing to wide diversity of agro climatic conditions, almost all types of temperate (apple, peach, plum, apricot, cherries and nuts), subtropical (mango, guava, papaya, etc), tropical (banana, pineapple etc), arid fruit (ber and aonla), plantation crops (coconut, cashewnut and arecanut) and diverse variety of vegetables are grown in India. The export of fresh fruit and vegetables from India in 2006-07 was estimated at 9.84 Lakh tonnes valued at Rs 2411.70 crores. Mango, grapes, apple, onion, potato, green vegetables like okra, bitter gourd and green chillies were the major items of export. Similarly, India exported 5.97 Lakh tonnes of processed foods comprising of mango pulp, juices, concentrates, dried and processed vegetables, pickle and chutney, alcoholic and non-alcoholic beverages worth Rs 2818.1 crores (APEDA, 2012) (Table 1 to 3).

In fish–pig integrated farming, pig manure plays a vital role in enriching pond soil and supplying essential nutrients to fertilize the water. A fish–pig integrated system using 80 pigs and 20,000 fish fingerlings per hectare of water shad achieved a fish yield of approximately 6.8 tons/ha/year. Even with a pig manure application rate of 31.25 kg per day, the pond’s dissolved oxygen levels remained above 3 mg/l, ensuring a healthy aquatic environment. Another report shows a net fish yield of 2.4 tons/ha/year by applying 1,080 cubic meters of liquid pig manure. Over eight months, a single pig contributes approximately 1.2 tons of feces and urine (wet weight), from piglet to adult stage. Indian studies revealed a total fish production of 2,219 kg/ha/year in ponds fertilized with pig manure. Generally, 35–40 pigs are considered adequate to fertilize a 1-hectare pond. Fish yields in such systems typically range between 2,000 to 5,000 kg/ha within a six-month culture period. In integrated pig–fish farming, pigs are raised either in sties built on the pond embankment or close to the pond, allowing pig waste to either drain directly into the water or be manually applied. Pig dung serves as a highly effective organic fertilizer, enhancing pond productivity by boosting biological activity, which in turn increases fish yield. Additionally, fish consume pig excreta directly, as nearly 70% of it remains digestible and nutritionally beneficial to them. This system eliminates the need for supplementary fish feed and external fertilization, which typically make up about 60% of the operational costs in fish farming. As a result, overall expenses are significantly reduced. Fish–pig integration holds particular importance for improving the livelihoods of economically weaker sections, especially rural and tribal communities that traditionally rear pigs.

Secondary tillage equipment refers to agricultural machinery used after primary tillage (such as plowing) to refine the soil for planting. It helps in breaking down clods, incorporating organic matter, controlling weeds, improving soil aeration, and preparing the seedbed. This step is essential for creating ideal soil conditions for seed germination and root development.
Secondary tillage operations are lighter, finer tasks performed after primary tillage to establish the proper soil texture for planting. These operations cause minimal soil inversion or shifting, and they consume less power per unit area compared to primary tillage. The tools used in secondary tillage include various types of harrows, rollers, pulverizers, rotary tillers, tools for mulching and fallowing, and cage wheels.
Key objectives of secondary tillage is:
• To enhance the seedbed by further breaking down the soil.
• To eliminate grasses and weed seeds from the field.
• To chop crop residues and incorporate them into the topsoil.
• To break large clods and create a smooth, level field surface.

By incorporating livestock and aquaculture, IFS enhance nutrient cycling and soil fertility through the recycling of organic matter and manure. Agroforestry practices within IFS contribute to soil conservation, water management, and biodiversity enhancement, creating a resilient agricultural ecosystem. The economic benefits of IFS are notable, with diversified income streams providing financial stability to farmers. The reduced need for chemical fertilizers and pesticides, owing to natural nutrient cycling and pest control, also contributes to cost savings and environmental health. Additionally, IFS support food security by producing a variety of food products, from grains and vegetables to meat and fish, on the same farm. The successful implementation of IFS requires careful planning and knowledge integration, ensuring that the various components harmonize and contribute positively to the overall system. Despite challenges such as initial investment costs and the need for technical expertise, IFS offer a viable pathway towards sustainable agriculture, balancing productivity with ecological and economic sustainability.

Introduction
Genetic engineering is the process of modifying an organism’s genome, frequently to add or eliminate desired features. This field is developing quickly and has many uses in biological sciences, the agricultural sector and medicine. Gene therapy is a medical application of genetic engineering that corrects or replaces malfunctioning genes using beneficial ones to alleviate genetic illnesses. It is used in gene therapy and medicine to treat hereditary illnesses by introducing therapeutic genes into the body or fixing defective genes. Generating genetically modified organisms (GMOs) in agriculture as crops enhanced to withstand pests or environmental conditions also depends significantly on it. Over the last 10 to 20 years, genetically modified organisms (GMOs) have been incorporated into the system of agriculture and products for the consumer sector. This developed in the USA but has since spread to poorer nations. Since genetic engineering was discovered, its ability to alter the genetic material of living things’ DNA has been identified. The debates have taken place worldwide but have gained the most traction in the European Union due to mistrust in scientists, regulatory bodies and technology decisions. The genetic hinders can potentially enter a new cell through bacteria or viruses. Transgenic plants are those created using transformation techniques (such as Agrobacterium-mediated transformation or direct gene transfer) that insert specific foreign nucleotide or gene sequence regions into their genome (Grifths et al. 2005).
Agrobacterium rhizogenes and A. tumefaciens are common vectors used in plant-to-plant gene transfer. The desired gene inserted into the bacteria’s DNA will be transferred to the plants by the bacteria when they infect them with an individual plasmid in the soil. Vector transmission of genes is a natural environmental alteration, the favored modification technique. A curious field at the intersection of biotechnology and genomics is the field of genetic engineering. To put it bluntly, it’s the process of modifying an organism’s DNA to introduce new or altered features. Altering the DNA is a technique that allows for inserting, deleting or modifying particular genes to modify property or add new functions. Genetic engineering has many valuable and significant applications. It is used in agriculture to produce crops with better nutrient content and increased resilience to pests, diseases and environmental stress. According to studies, tissue-specific, promoters-especially stress-inducible promoters, which limit transgene expression to the stress period-improve the phenotypes of transgenic plants when compared to constitutive promoters (Shavrukov et al., 2016). Biotechnology also involves genetic engineering in producing illicit substances, enzymatic agents and bioenergy.

Introduction
Quorum sensing is the system of communication tools between bacterial species and higher eukaryotic organisms. The Bacterial cell-to-cell communication depends on CCSM (cell-to-cell signaling molecule ) has four distinct characteristics where production mainly depends on the particular growth stages, under some physiological conditions with response to surrounding changes, deposition of CCSM is extracellular, which is recognized by its specific receptors, the response of CCSM was higher during the critical saturated condition and the most important one for CCSM production relay on the extended cellular response over the physiological changes during the metabolism and detoxification of CCSM (Winzer et al., 2002). The lower population capacity of bacteria cannot cause pathogenicity in higher organisms. They made the relation with neighboring communities to cause disease. The communication is within species or between similar groups. Before, bacteria were considered independent organisms, but now, quorumsensing molecules have disproved this, creating communication between communities and representing them as a group. Cell-to-cell communication was the signaling through intercellular or extracellular diffusion between or within the bacteria. The signaling led a similar group of bacteria to work together, symbolizing a more significant density. Commencement of quorum signaling at minute population density would mean elevating the range of bacterial density by signaling molecules in surroundings (Helman and Chernin, 2015). The signaling directly impacts the virulence factor of bacteria by the mechanism of pathogenicity and their metabolism. There would be large classes of quorumsensing molecules, among which gram-negative bacteria produce AI 1 as N-acyl homoserine lactone (AHLs) and gram-positive bacteria produce large peptide bonds. The AHL is compiled of the ring-like homoserine structure well attached by fatty acyl chains (Miller and Bassler, 2001). Auto induction is a term that varies from autogenous regulation. Autoregulation is the process by which gene expression is regulated by its product. In the case of auto induction, the production of diffusible sensing molecules occurs during bacterial growth in the environment. The quantity depends on the density of bacterial growth ( Maloy and Stewart, 1993; Fuqua et al., 1994). Fuqua et al., 1994 termed the quorum, which tells that the “minimal behavioral unit” is a bacterial quorum. The initiation of quorum sensing starts with the production of an autoinducer molecule called Pheromones, which regulates the population gene expression. Most bacteria produce autoinducers, which act as signaling molecules. Higher signaling molecules will directly rely on the higher population density of bacteria to cause the disease (Williams, 2007).

Today, health promotion of the poor has emerged, worldwide, as a vital area for policy research and action. Healthcare is the responsibility of the constituent states and territories of India.
Food security: Gender dimensions
Health standards have improved gradually over a period of years. But the burden of ill health is borne disproportionately by different population subgroups and people of lower socio-economic status, especially women, as they consistently experience poor health outcomes. Gender inequality leads to food insecurity and is also its leading cause. National food security is largely dependent on agricultural sector. The FAO articulates that food security is achieved when people at the individual, household, national, regional and global levels, at all times, have physical, social and economic access to sufficient, safe and nutritious food to meet their dietary needs and food preferences for a healthy and active life.
Rural women rarely own a control land and lack access to agricultural inputs, technology, training, extension services and marketing services. Despite being major contributors to agricultural production, they have little or no access to the means of production. They face restrictions in mobility due to social conditions, hence face a narrower range of labour markets than men including harsh working conditions and lower wage rates. This is insufficient for them to overcome absolute poverty. Added to this, the role of girl child as an unpaid contributor to the household production is another labour phenomenon of agriculture. In many families, girls and women suffer from severe anaemia, malnutrition and a malady of diseases. Women who are considered and counted in the national statistics as ‘cultivators’ are largely unpaid workers. They often engage in unpaid family agriculture work and subsistence farming.

Introduction
The Trans-Himalayan region, often known as the Tibetan Plateau, is a vast region of Central Asia that is covered with high altitude topography. This enormous and untamed terrain, with its lofty peaks, wide plateaus, and profound valleys, is fundamental in determining the biodiversity and climatic patterns of the surrounding area. Geographically speaking, it includes portions of the Tibetan Autonomous Region (TAR), Ladakh (India), and Tibet (China), among other places, making it a varied and culturally rich region. The Trans- Himalayan region, with an average height of 4,500 metres (14,800 feet), is sometimes referred to as the "Third Pole" because of its large ice fields and glaciers, which hold enormous amounts of freshwater that are essential for areas downstream. Major rivers like the Indus, Brahmaputra, and Yangtze, which supply water to millions of people in South and East Asia, are fed by these glaciers (Xu et al., 2009). The harsh climatic conditions in the area present special possibilities as well as problems for the local population and fauna. Extreme weather, such as low oxygen levels and frigid temperatures, have prompted the emergence of specialised plants and animals that are suited to these high-altitude environments. For example, the Tibetan Plateau is home to famous animals that flourish in its harsh environment, including the Tibetan antelope (Pantholops hodgsonii) and the snow leopard (Panthera uncia) (Zhao and Guo, 2020). Furthermore, indigenous people have established traditional livelihood practices tailored to the severe circumstances of the Trans- Himalayan area, which carries considerable cultural and spiritual significance for them. These communities depend on the freshwater ecosystems and other natural resources of the area for agriculture, subsistence farming, and cultural activities (Immerzeel and Droogers, 2018).
Geography and Climate of the Trans-Himalayas

At an average elevation of 4,500 metres above sea level, this plateau, which spans more than 2.5 million square kilometres, is among the tallest and biggest in the globe (Shi et al., 2019). This region is distinguished by its vast plains, mountain ranges like as the Kunlun, Karakoram, and Pamir, and a complicated network of mountains.

Over the past few decades, contract farming has emerged as a strategic approach to address key challenges faced by smallholder farmers, including market uncertainty, lack of inputs and limited access to extension services. Particularly in the post-World Trade Organization (WTO) era, developing nations have witnessed a surge in contract farming initiatives due to their potential to ensure a consistent supply of high-quality produce, stabilize farmers’ incomes and integrate stallholders into the commercial agri-food economy. The appeal of contract farming lies in its dual benefits. For agribusiness firms, it reduces procurement risks and ensures better control over quality and production processes. Traditional techniques of variety identification rely on morphological, biochemical, and agronomic features, which can be altered by environmental conditions and are generally time-consuming and labour-intensive. Various molecular marker systems have been developed to differentiate plant varieties and species of agricultural and horticultural significance. For effective seed quality control programs and the preservation of breeders’ rights, it is essential to define the identity, genetic purity, and stability of plant varieties. According to Yuan et al., (2022), precise variety identification is essential for determining genetic purity, analyzing genetic diversity, improving germplasm for better agronomic qualities, and getting rid of duplicate accessions.
For plant protection and production systems of Intellectual Property Rights (IPR) and Plant Biodiversity Register (PBR), accurate cultivar identification is crucial. According to Ghosh et al. (2001), molecular marker approaches are pertinent to PBR registration in the following ways. (1) In order to establish a set of comparison cultivars, genetic distance analysis between the candidate cultivar and the current pool of cultivars is performed. These molecular approaches allow for direct examination of genetic material, offering greater accuracy in varietal identification, hybrid seed purity assessment, and detection of genetic contamination. DNA markers can distinguish even closely related varieties, enabling seed companies, regulatory bodies, and farmers to ensure the authenticity of seed lots with high confidence. This chapter provides an overview of various DNA-based techniques employed in seed purity testing, including polymerase chain reaction (PCR)-based markers, single nucleotide polymorphism (SNP) markers, and high-throughput sequencing (HTS) technologies.

Introduction
Rice is a key crop that directly feeds about half of the global population, with most of it consumed in developing countries (Wang et al., 2018). It is cultivated in many different types of environments and is always being enhanced by the creation of new varieties and the assessment and conservation of germplasm collections. To improve rice diversity and increase its genetic range, numerous researchers and organizations have been attempting to bring long-forgotten types back into production.This variation among varieties is essential for breeders as it provides genetic traits that can be incorporated into commercial varieties, such as resistance to diseases and pests, tolerance to abiotic stresses and improvements in grain nutritional quality, among others. In some cases, specific new traits areintroduced through crosses made with distantly-related genotypes. As a result of these efforts, despite being one of the first domesticated crops, cultivated rice continues to tap into a vast gene pool (Vieira et al., 2022).
There are over 500,000 rice accessions stored in gene banks around the world (Genesys 2021). To further explore the molecular diversity of this germplasm International Rice Research Institute (IRRI), Chinese Academy of Agricultural Sciences and BGI-Shenzheninitiated the 3K Rice Genome Project. This project focused on the most important rice species, Oryza sativa, and involved resequencing 3,000 rice genomes selected from the available genetic diversity, creating an invaluable resource for large-scale genetic variation discovery in this species (Vieira et al., 2022).
Varietal identification and classification in breeding programs are typically assessed using the distinctness, uniformity, and stability (DUS) approach, which relies on morphological descriptors (Tiwari et al., 2013). However, using morphological data/markers to determine genetic variation has limitations due to the labor-intensive, time-consuming nature of the process, as well as theagronomical traits and season-specific that are heavily influenced by ecologicalaspects. The development of genetically and morphologically similar varieties has made the task of clearly distinguishing between them increasingly complex. These environmental challenges necessitate the use of new techniques that are fast, reliable and environmentally independent.Biochemical and chemical tests fail to accurately estimate genetic distances among closely related genotypes. PCRbased molecular markers, however, are fast, reliable, and effective for determining the genetic purity of crop varieties (Rana, 2006). Hypervariable microsatellites (Teymnykhet al., 2011) offer a valuable source of polymorphic DNA markers, connecting genetic maps to genomic sequences and, ultimately, to phenotypic variation. SSR-based “DNA barcodes” are unique patterns of SSR polymorphism that assist in the precise identification of varieties, providing stability and resistance to environmental influences, epistatic interactions, and pleiotropic effects.

Introduction
Maize (Zea mays L.) is one of the most widely cultivated cereal crops globally and holds significant economic and food security value across diverse agroclimatic regions. In India, its multifaceted utility as food, feed, and industrial raw material underscores its relevance in national agriculture. With the expansion of hybrid cultivation, climate-resilient breeding, and commercial seed markets, the need for precise and dependable varietal identification has become increasingly critical. Traditional methods of cultivar identification, which relied primarily on morphological characteristics evaluated under the Distinctness, Uniformity, and Stability (DUS) framework, have shown considerable limitations due to their environmental dependence, subjectivity, and limited resolution among closely related genotypes (Verma et al., 2023; Jamil et al., 2021). Morphological traits, although historically pivotal in classification, are often confounded by genotype-environment interactions, multigenic inheritance, and developmental plasticity. Consequently, accurate varietal authentication using such traits becomes impractical, particularly in crops like maize where morphological similarity among hybrids is frequent (Poets et al., 2020; Verma et al., 2023). This challenge has driven the development and adoption of molecular techniques such as DNA fingerprinting, which offers a robust, reproducible, and environmentindependent alternative for cultivar and germplasm identification (Jamil et al., 2021).
DNA fingerprinting involves the use of specific DNA markers to distinguish and characterize plant genotypes based on their genetic makeup. The concept, introduced by Paul Hebert in 2003, was originally proposed as a supplement to morphological taxonomy and has since evolved into a cornerstone of modern plant breeding and germplasm management. This technique has been instrumental in multiple domains of crop improvement, including genetic diversity analysis, heterotic grouping, marker-assisted selection, and varietal purity testing. Moreover, in the context of intellectual property rights and seed certification, DNA-based identification plays a vital role in enforcing breeder rights and ensuring seed quality in both public and private breeding sectors (Poets et al., 2020). Its utility is further underscored by its ability to detect essentially derived varieties (EDVs), resolve disputes in seed authenticity, and support biodiversity conservation efforts through accurate germplasm cataloging (Jamil et al., 2021; Verma et al., 2023).
Given these wide-ranging applications and advantages, the present chapter aims to comprehensively assess the evolution and current status of DNA fingerprinting technologies, with specific emphasis on their application in maize variety and germplasm identification.

The role of farmers in Citizen Science is a rapidly evolving field that holds tremendous promise for transforming the way we approach agricultural research and development. The agricultural sector is undergoing a significant transformation, driven by the increasing use of digital technologies, such as precision agriculture, drones, and satellite imaging. One of the key outcomes of this transformation is the generation of vast amounts of data, which can be used to inform decision-making, improve crop yields, and enhance the overall efficiency of agricultural operations. Farmers, researchers, and policymakers require effective tools and strategies for managing and analyzing these data to extract valuable insights and inform decision-making. This is where Farmers’ Data Base Management and Analysis comes into play (Fig.6.1).
6.1 Importance of Data Management and Analysis in Agriculture

Introduction
Vegetables are an essential diet component for human beings and nutritional security because of their short season, high yielding potential, nutritional capacity financial viability and potential to create on-farm and off-farm agricultural employment. India ranks as the world’s second-largest producer of fruits and vegetables. In India, vegetables and fruits accounts for about 92% of the total horticultural production. Daily diet consisting of vegetables is primary sources of proteins, vitamins, minerals, dietary fibers, micronutrients, antioxidants and phytochemicals. Additionally, vegetables have wide range of phyto-chemicals such as anti-carcinogenic factors and anti-oxidants constituents (e.g. flavonoids, glucosinolates and isothyocynates) (Silva Dias, 2019). In India an area of 11.35 million hectares is employed for the production of vegetables which is around 204.84 million metric tonnes (APEDA, 2023). Novel genotypes adaptable to various horticultural systems must be developed due to rapid climate change, customers demand and the resurgence and emergence of plant’s pest and diseases (Cardi et al., 2017). Plant tissue culture is emerging as a technology which has significant impact on agriculture sector by producing plants to meet out the growing global demand. It provides the huge potential areas currently offering a glimpse into the future. Apart from this, it has advanced significantly in the area of vegetable sector. Vegetable crops can be improved through efficient in vitro plant regeneration system of biotechnological approach consisting of meristem culture, haploid production and somatic hybridization (Kumari et al., 2020). Genetic engineering is a novel approach to produce improved crops varieties with greater yield potential and pest resistant. Genetic transformation plays an important role in genetic engineering process in order to improve genetics of crop plants. The world’s demand for nutritious and cheap food market have prompted the scientists to step up their efforts to genetically modify the economically significant plants. Traditional breeding methods have several limitations such as more time consuming to develop a plant with desired traits and sexual incompatibility barrier and these limitations can be overcome by adopting effective strategies for regeneration and transformation of valuable plants. Genetic engineering has shown to be an excellent method for improving vegetable crops under different adverse conditions (Gerszberg, 2018). Plant tissue culture and molecular biology are the technical foundations of genetic transformation technology, which is used to produce enhanced crop varieties, disease-free plants (virus-free), genetic transformation, secondary metabolite production, and varieties resistant to various biotic stresses such as diseases-pests, and abiotic stresses like high temperature, drought, and salinity (Hussain et al., 2012).

Introduction
Chromosome engineering has emerged as a revolutionary approach, offering immense potential for genetic improvement by manipulating the structure and composition of chromosomes. Using genome engineering technologies, it is possible to introduce desirable traits into plants, such as disease resistance, increased yield, and enhanced nutritional content. To sustain the current standard of living, agriculture must yield significant increase in production (Gerland et al. 2014). Novel cutting-edge techniques developed for chromosome engineering hold great promise for addressing the challenges faced by modern agriculture, including climate change and food security. Engineering ability to precisely modify the genetic makeup of plants, chromosome engineering opens new avenues for creating novel cultivars with improved characteristics. While classical breeding has been successful in developing improved cultivars, it has its limitations. The process is time-consuming and often relies on probability to bring desired genetic changes. Since genes are organized into chromosomes, one important step to solve this issue is the development of novel genetic tools for chromosome reorganization and manipulation. When (Sears 1956) used X-ray irradiation to introduce foreign chromosome segments into the wheat chromosomes to transfer new traits, it was the beginning of plant chromosome engineering. Since then, plant chromosome engineering has evolved.
Applying methods such as chemicals and X-rays, induced mutagenesis was essential to the Green Revolution. Induction of polyploidy yielded more vigor and benefits like larger and higher-quality fruits (Osborn et al. 2003). Insect resistant and herbicide resistant transgenic crops successfully contributed to enhanced food production with less input into the farms. Genome editing enables precise modifications to increase disease resistance and stress tolerance (Ma et al. 2015). Considering practical features of chromosome engineering, this article discusses the use of induced mutagenesis, polyploidy induction, transgenesis, and genome editing, as the practical tools. The purpose of this chapter is to provide an in-depth analysis of chromosome engineering, exploring its scope, historical milestones, techniques, and its contributions to genetic diversity improvement and crop improvement. It also highlights the importance of efficient delivery techniques to overcome constraints such as off-target effects and concerns about genetically modified organisms (GMOs).

Introduction
Recent scientific findings highlight the escalating threats to global agricultural production due to climate change. The surge in extreme weather events, amplified by erratic precipitation patterns, alongside diminishing soil fertility and declining plant productivity, has led to an upsurge in disease and pest pressures. This amalgamation of factors has propelled a distressing trend of crop failures on a global scale. Over the last century, the average global temperature has already risen by 0.74°C, and projections suggest this rise could accelerate dramatically, reaching an alarming 2.6–4.8°C by the close of this century. This impending temperature escalation from climate change endangers agricultural output, thereby posing a signifi cant risk to the world’s food security. Presently, a staggering 794.6 million individuals face undernourishment, with nutrition-related issues contributing to a staggering 45% of deaths in children under fi ve years of age. The situation is particularly dire in developing regions, where 779.9 million people grapple with undernourishment. The repercussions of reduced agricultural production extend beyond hunger; they encompass potential food shortages and infl ationary pressures, predominantly affecting populations in low-income regions. These adverse consequences underscore the imperative of addressing these challenges. While advancements in crop breeding have led to incremental genetic gains in major agricultural crops, the pace of progress remains inadequate to meet the mounting global food demands. It is evident that enhancing the rate of genetic gain through innovative breeding programs is vital. This endeavor holds the potential to expedite the development of crop varieties resilient to changing climates and endowed with higher nutrient densities. Such cultivars are essential for ensuring sustainable food production and bolstering food security for our burgeoning population.

Biometry is the measurement of various grossly visible dimensions of organs and their application in statistical analysis to generate biological data.
Various biometrical parameters used for different organs
The biometry of different organs is conducted with the help of non-stretchable thread, Vernier callipers, measuring scale, protector, glass beaker of various sizes, calibrated measuring cylinders, etc. While conducting biometry, it should be kept in mind that the way or the procedure for conducting biometry of different organs varies due to variation in shapes of the same and their positions. Some of the biometrical parameters of different organs and bones are summarized below.
1. Length: May be used to measure the distance between the highest points along the length of any bone or organ. Usually expressed in cm. Non-stretchable thread, Vernier callipers and measuring scale are used for this purpose.
2. Breadth: May be used to measure the distance between the highest points along the breadth of any bone or organ. Usually expressed in cm. Non-stretchable thread, Vernier callipers and measuring scale are used for this purpose.
3. Thickness: May be used to measure the distance between the highest points in regard to the thickness of any bone or organ. Usually expressed in cm. Non-stretchable thread, Vernier callipers and measuring scale are used for this purpose.
4. Volume: It is measures by water displacement of any organ. Usually smaller organs are used. The fresh organ is dipped into a calibrated

Types of bones
Bones forming the animal skeleton can be classified into two types such as compact bone (cortical) and spongy bone (trabecular / cancellous). The compact bone is found in diaphysis or shafts of all the long bones of forelimbs, hindlimbs and outer surfaces of the flat bones of skull and ribs. In contrast, the spongy or trabecular bone is found in epiphysis or extremities around the bone marrow cavities of long bones and centre of flat bones and vertebrae. As the name implies, the compact bone is solid and hard due to the arrangement of special collagen in the bone (Type I) forming the bands or lamellae parallel to each other surrounded by a cement of proteoglycan ground substance deposited with minerals. Whereas, the spongy bone is made up of meshwork of bone strands running in all directions arranged as trabeculae adapted for weight bearing ability in heads and condyles of long bones.
Structure of bone tissue
The bone consists of bone cells, extracellular organic matrix made of collagen fibres and minerals. The cells of bone are osteoblasts, osteocytes and osteoclasts. Osteoblasts are low columnar to squamous cells responsible for active synthesis and mineralization of bone matrix found mainly in the periosteum and endosteum. Osteocytes are responsible for structure of the bone and calcium homeostasis found in the mature bone. It is located in the lacunae with extensive cytoplasmic processes running through canaliculi with in the bone matrix to make communication between adjacent osteocytes. Osteoclasts are multinucleated (15-30 nuclei per cell) larger cells responsible for bone resorption and remodelling. The secretion of these cells composed of acid and lysosomal enzymes responsible for erosion of bone tissue thereby formation of Howship’s lacunae (Frappier and Eurell, 2006).

The Millon Reaction
Tissues fixation in 10% neutral buffered formalin solution
Protocol
1) Deparaffinise the paraffin sections with two changes (10 minutes each) of xylene.
2) Descending grades of alcohol from absolute to 50% solution (2 minutes each).
3) Hydrate the sections with distilled water for 5 minutes.
4) Transfer the sections to a small beaker with the reagent and gently boil.
5) Stop the heating process and let the solution cool to room temperature.
6) Remove the sections and rinse them three times in distilled water (2 minutes each).
7) Dehydrate in ascending grades of 90% to absolute alcohol (one minute each).
8) Clear in xylene, two changes of 30 minutes each.
9) Mount glass cover slip with DPX.

Unna’s Method for Mast Cells

5) Rinsing in distilled water.
6) Differentiate in glycerin-ether solution for 30 seconds to 1 minute.
7) Washing in water for 2-3 minutes.
8) Blotting with filter paper.
9) Dehydrate quickly in 100% ethanol.
10) Clearing in xylene, two changes of 30 minutes each.
11) Mount glass cover slip with DPX.

Electron-microscopy, as one of the several tools in diagnostic pathology and cell biology has contributed significantly to reveal several unimagined structures in modern era of science and technology. Several branches of biology and biomedical sciences like anatomy, pathology, physiology, biochemistry, microbiology rely on the transmission electron-microscope. This is used not only to visualize biological materials, but also to analyze the chemical makeup and physical properties of biological materials. Correlate electron microscopic and biochemical studies of cellular processes transcended the boundaries between structurally and functionally oriented sciences. The first electronmicroscope was developed by Max Knoll and Ernst Ruska in 1932 in Germany. Ruska’s efforts were appreciated by awarding him Noble Prize in Physics in 1986. The Siemens Corporation introduced the first commercial transmission electron- microscope in 1938-39 and its commercial marketing started in 1940 by different manufacturers like Hitachi (Japan), JEOL (Japan), Philips (Holland), Zeiss (Germany). Transmission electron-microscope projects electrons through a very thin section of tissue to produce a two dimensional image on a phosphorescent screen. The brightness of a particular area of the image is proportional to the number of electrons that are transmitted through the specimen. A resolution of 0.2 nm can be achieved in the transmission electron-microscope. The first electron-micrograph of biological tissue was published by Marton in 1934. Albert Claude and George Palade were awarded the Nobel Prize (1974) in the field of Medicine for their accomplishments in cell biology employing electron-microscopy

Cellular stains are the colouring compounds used to impart different colours to varied type of cellular components and help in the demonstration of different micro-organisms such as bacteria, viral inclusions, fungal hyphae etc. The staining techniques enhance the contrast of tissue sections at microscopic level including histological, histopathological and cytological grounds. Before applying the special staining techniques on tissue sections few points which should be taken care include:
• Use of appropriate volume, concentration and type of fixative for preservation of tissue samples.
• Use of fixative with better compatibility as per the nature of tissues to be preserved.
• The tissue sections collected should not be very thick (5 mm approximately).
• Staining solutions should be immediately prepared where so ever required.
• Tissues must be sectioned with an ideal thickness between 4-6 microns.
Different types of stains routinely used to demonstrate varied type of cellular components and microorganisms:
Grocott’s Methenamine Silver (GMS) Staining Method
The fungal hyphae can be better demonstrated with Grocott’s Methenamine Silver stain (GMS). The basis for colouration of fungus is entirely based upon the oxidation of chromic acid forming aldehyde from the cell wall constituents of fungus and thereby reducing the silver-hexamine complex. The silverhexamine complex leads to the reduction of nascent Ag ions and leading the blackening of fungus in tissue sections.

Some traits are carried on the sex chromosomes, X and Y. Most traits carried are present on only the X-chromosome. The Y-chromosome is smaller, and so, very few genes are located on this chromosome. Sex traits can be categorized into three types of inheritance:
Sex limited,
Sex-linked, and
Sex-influenced.
Sex-limited traits are traits that are visible only within one sex. For instance, barred colouring in chickens normally is visible only in the roosters. Sex-linked traits would be considered traits like sickle cell anemia and colour blindness. They are said to be linked because more males (XY) develop these traits than females (XX). This is because the females have a second X gene to counteract the recessive trait. Thus, the trait is more likely to be visible in the male.
Sex Influenced Inheritance
The condition in which the same gene acts as dominant in one sex and recessive in other sex is called as sex influenced dominance. That is, the sex influences the gene either to be dominant or recessive. The sex influenced genes are present in autosomes. This differential behaviour of the gene is due to female and male sex hormones. For example, in human being baldness is due to sex influenced gene. This trait is dominant in men and recessive in women. A man is bald in homozygous recessive as well on heterozygous condition for baldness. Whereas women exhibit baldness only in homozygous recessive condition for baldness and heterozygous condition for baldness in female sex produce normal phenotype. HN, HN -Normal female and normal male

DNA is the master molecule which carries the genetic information from one generation to the other. Study of Molecular Genetics accelerated since April 25th, 1953 when James Watson and Francis Crick proposed the structure of DNA which was published in Journal called ‘Nature’. Molecular Genetics deals with the flow of genetic information and its regulation. In simple terms it can be defined as the field of biology which studies the structure and function of genes at molecular level.
Scope of Molecular Genetics
Development of techniques like nucleic acid hybridisation, cloning, sequencing etc. brought a revolutionary change in Molecular Genetics. It is of major interest to the students of biology and medicine. Though it has a lot of significance in many fields, we’ll confine ourselves to the applications of molecular genetics to the mankind. They are as follows:
i) Diagnosis of infectious diseases: Normally microorganisms are detected in the laboratory using biochemical methods. In case of molecular techniques, microorganisms are detected by using probes (short DNA or RNA sequence) which are complementary to a part of genome of the microbe. The advantage of using molecular methods is:
• Identification of pathogen is done within a short time;
• No need to cultivate the microbes;
• Latent infections can also be identified when no antibody is formed; and
• The technique can be used even when the microorganism cannot be cultured.
ii) Diagnosis of genetic diseases : Before the advent of the above techniques, counselors used to give risk estimate like one fourth risk of getting the disease, if the parents are heterozygous for an autosomal trait. But now by directly testing for the mutation, they are able to confirm the presence or absence of mutation in the fetus. It is of immense help in prenatal diagnosis.

To understand how population genetics came into being, and to appreciate its intellectual significance, a brief excursion into the history of biology is necessary. Darwin’s Origin of Species, published in 1859, propounded two main theses: firstly, that modern species were descended from common ancestors, and secondly that the process of natural selection was the major mechanism of evolutionary change. The first thesis quickly won acceptance in the scientific community, but the second did not. Many people found it difficult to accept that natural selection could play the explanatory role required of it by Darwin’s theory. This situation— accepting that evolution had happened but doubting Darwin’s account of what had caused it to happen—persisted well into the twentieth century (Bowler 1988).
Opposition to natural selection was understandable, for Darwin’s theory, though compelling, contained a major lacuna: an account of the mechanism of inheritance. For evolution by natural selection to occur, it is necessary that parents should tend to resemble their offspring; otherwise, fitness-enhancing traits will have no tendency to spread through a population. In the Origin, Darwin rested his argument on the observed fact that offspring do tend to resemble their parents—‘the strong principle of inheritance’—while admitting that he did not know why this was. Darwin did later attempt an explicit theory of inheritance, based on hypothetical entities called ‘gemmules’, but it turned out to have no basis in fact.
Darwin was troubled by not having a proper understanding of the inheritance mechanism, for it left him unable to rebut a powerful objection to his theory. For a population to evolve by natural selection, the members of the population must vary—if all organisms are identical, no selection can occur. So for selection to gradually modify a population over a long period of time, in the manner suggested by Darwin, a continual supply of variation is needed. Fleeming Jenkin argued that the available variation would be used up too fast (Jenkin 1867). His reasoning assumed a ‘blending’ theory of inheritance, i.e., that an offspring’s phenotypic traits are a ‘blend’ of those of its parents. (So, for example, if a short and a tall organism mate, the height of the offspring will be intermediate between the two.) Jenkin argued that given blending inheritance, a sexually reproducing population will become phenotypically homogenous in just a few generations, far shorter than the number of generations needed for natural selection to produce complex adaptations.

A population, in the genetic sense, is not just a group of individuals, but a breeding group and the genetics of a population is concerned not only with the genetic constitution of the individuals but also with the transmission of the genes from one generation to the next. In the transmission the genotypes of the parents are broken-down and a newest of genotypes is constituted in the progeny, from the genes transmitted in the gametes. The genes carried by the population thus have continuity from generation to generation, but the genotypes in which they appear do not. The genetic constitution of a population, referring to the genes it carries, is described by the array of gene frequencies, that is, by specification of the alleles present at every locus and the numbers of proportions of the different alleles at each locus.
